That might be the problem, but I'm not at all sure that mythtranscode is 
expected to work with h264 content - and if it does it's likely to 
create .nuv files which have little support outside myth.  I would 
suggest looking on the wiki for tools capable of doing at least some of 
what you want.  OTOH, I might just not be up-to-date with the 
capabilities of the current version.

FWIW, on this box at least, /etc/mythtv/config.xml has the single line ' 
# to be filled in by mythtv-setup' and the active file is
~/.mythtv/config.xml
