I think that whatever tool does the transcoding should also clear marks as
needed/desired.  Mythtranscode does it (and I'm sorry that no one knows how
to maintain it and extend it to non mpeg2 formats, hence forcing
not-very-well-supported third-party tools).

I'd rather have a separate mythutil option for this kind of thing.
