What you could/should do is change the channel priority (easiest done in
mythweb), so any show appearing in both markets will always use the your NY
channels... however if you want to record something on the Philly channel
you can just force it to record from one of them.

The only time you might get a bad recording is if a recording rule matches
something on one of the Philly channels and not the NY channels.   These
would be rare as other than local programming the schedules are probably
identical.  However you would want to be sure to "delete and allow
re-record" on any recording of static or you may not get the episode when
it airs in NY.

The ideal solution would be two antennas and a combiner (if channels don't
overlap or bleed over), or two antennas and two tuners.

All I'm really trying to avoid using the "This Channel" filter is to

Yes, setting a channel not visible will prevent the scheduler from not
using it.
