So, after eliminating bottlenecks with CPU, I/O, and network, I figured the
only thing left was X. I did two things, the first of which I think solved
the problem:

   sudo apt-get install --reinstall nvidia-common
   sudo apt-get autoremove
          which removed a bunch of kernel header files and nvidia-settings

Keyboard and remote response has returned to normal. Hope this helps others.
