No.  It only affects the commercial detection job that's occurring (and 
that job should be restarted when you restart MythTV).

And note that commercial detection jobs done by mythcommflag are 
unrelated to seek tables.  The seek table is built during recording by 
the recorder.  The mythcommflag utility just has a function to redo the 
seek table, in case you break it.
