I don't care for the presets in HandBrake, but I've had great success 
with both 1080i and SD content using this:

HandBrakeCLI -f mkv -e x264 -q 20 -6 stereo -5 -E faac -w 720 -v 1 -i 
[INPUTFILE] -o [OUTPUTFILE]
