I had the same (or a similar) problem some time ago. Back then I was
using mythnuv2mkv and I had problems with the DAP vs. PAR with some
converted recordings. Nobody could really help me back then and I solved
the problem for me by using HandbrakeCLI in a user job instead.

All the videos which had the problem played with the right aspect ratio
in VLC and other players.

Not really help for you, but at least I can confirm that there is a
problem with it.
