The pre-roll and post-roll padding is not to
fudge the recording times, it's to record a lead
in and lead out to cover for the broadcaster not
sticking to their schedule. Ie, if the program is
transmitted 2 minutes early, then you'd be left
with 3 minutes of lead-in padding instead of 5
(or losing 2 minutes off the recording if you
didn't pad it).

I'll guarantee that if this padding affected the
scheduler as you want, then we'd have a lot of
complaints about it being wrong. <mutters about
can't please all the people all the time ...>

Others have given you options that should deal
with the issue. I agree that it's a right PITA
when serials are transmitted without any episode
information.

If your backend isn't running full time, then you
should be fixing your guide data to tell the
truth to the scheduler. For what I'd consider
normal viewing habits, you're almost certain to
lose recordings sooner or later by lying to the
scheduler. If you correct your guide data so that
programs are not available when the backend is
turned off, the scheduler will not attempt to
schedule recordings during those times - and will
correctly flag a conflict if that means you then
run out of tuners during the day.
"Lying" in this case means giving it information
that it can record programs at times when it
won't be powered on and able to do so.
