The sound quality is the same.
Itcomes down more on whether there is hardware acceleration, time to
encode/decode and file size differences and as far as I know flac is
marginally smaller, takes marginally less time both encoding and decoding
but neither have hardwware accelerated support (which btw is only really
pertinent for battery powered devices).

Essentially now alac is opensourced (although may still be patent
encumboured) there is likely to be nothing to split them. Id go flac as
there is less chance of patent issues with it as it has been open for
longer.
