When I first started transcoding my recordings, I experienced the same
symptoms a couple of times. It turns out that I had created some
"open" cuts (that is, I had an starting cutpoint without an ending
cutpoint) at the end of the program.

How did I do that? While manually creating a cutlist, I reached the
very end of the show, inserted a starting cutpoint, saw that the rest
of the timeline was red (ie, cut), and figured I was fine. When I got
around to transcoding that file, however, the "transcode" took only a
few seconds and left me with a ~150KB file.
