Harmony remotes are not programmed through any specific software.  The 
programming is done through a web application run on Logitech's servers, 
meaning you can log into any web browser and configure things.  The 
installed software just styles the web application, and provides the 
hardware interface to dump the configuration onto your Harmony.  On 
Linux, there is Concordance (http://www.phildev.net/concordance/) which 
provides this hardware interface.
