I'm not sure what your source of content is.

But if you are ripping blurays, the BD standard specifies that the
video must have a DD 5.1 track.

If you have no control on how the video is encoded, due to some...
hum... never mind where it comes from.

Then no, there's no much option for you at this time on Linux (or any
free (and even paid) application on other OS).
mplayer, xine, VLC all use libavcodec from ffmpeg, just like myth.
