Just to be clear:

1) Setup each tuner under "Capture Cards"
2) Setup a single "Freeview" source under "Video Sources"
3) Setup input connections for each DVB tuner (DVB0 & DVB1) under "Input
Connections"
4) Tune for channels under "Channel Editor"

Is that what you've done? It sounds like you may have missed step (3)
for the second DVB tuner. Multirec is a red herring as this allows a
single tuner to tune multiple channels from a single multiplex, not to
tune multiple multiplexes.

This does highlight that it would be a really nice feature to have a
"dump config in readable text" option for mythtv-setup, so that we could
post the output in these sort of circumstances, maybe someone with SQL
skills could write a query (or maybe they already have and I've just not
seen it).

Cheers
Gordon
