I ran CF as a replacement harddrive in my Xbox (hard modded for
Linux/Myth) for about two years.  It only failed once.

The most important thing is to make a backup image of the drive (dd)
as soon as you have a working system and anytime you make significant
changes.  That way when it does fail, you can just get a new CF card
and burn a new copy.

I would say go for it.  What is the worst that can happen?
