Just changing the subject shouldn't mess up threading, and should be
done if the thread topic does diverge. What does mess things up is
people replying to a thread but with a totally new message (i.e. hitting
reply, then writing a new message instead of a reply). This causes what
should be a new thread to end up stuck in the middle of an existing one.

Almost certainly, you can't - none of the digest software I've used has
included the message IDs in the digest. These are what's used to tie
together the messages in a thread (and are why changing the subject
shouldn't affect threading).

I don't find unthreaded messages (as from those replying to digests, or
with broken mail clients) to be too much of an issue though - at least
you can see them, whereas starting a new mail in the middle of a thread
often causes it to be missed altogether.

Cheers,
