How about the simple, low-tech answer: physical isolation. Tape the
blaster end to the IR sensor on each box and cover them with duct
tape. Put a piece of cardboard between the two boxes so the IR signals
don't leak from blaster 1 to box 2. Have the boxes face opposite
directions. I could go on, but I think you get the point.

Unless your issue is that the blasters are both mirroring each other.
But even then, I think you just need to setup lircd to manage them as
separate devices. Unless I'm mistaken, the two blasters are on
different pins and so can be operated separately by lirc.
