I noticed that I can compile against
"media-libs/x264-0.0.20080819" but not
"media-libs/x264-0.0.20081006" on Gentoo .

Perhaps there is an incompatibility between this two versions of the 
h.264 library.
You could try an *older* version on your distribution to.
