That will work too as long as you configure your system to use the 
"local" folders. Just for comparison sake I have included my ./configure

./configure  --prefix=/usr --enable-xvmc --disable-xvmc-vld 
--enable-xvmc-opengl --enable-opengl-vsync --enable-proc-opt 
--cpu=athlon --disable-dbox2 --disable-iptv --disable-firewire
