The commercial removal step in my script is for lossless mpeg-2
transcoding, so if you're running into problems with it, that could be the
source...

I tried running the job on a show that I'd previously transcoded to mpeg4,
and it failed.  I haven't tried it with any firewire recordings yet, but
it works fine with my PVR-250 recordings.
