I've found the issue!  It was a problem with the first commercial cut
point.  I had placed a cut point at the beginning of the recording.  Then I
told MythArchive to use the cutlist.  Evidently the cut point was so close
to the beginning of the file that it corrupted things after the commercials
were removed.

I decided to completely eliminate the cutpoints for the first commercial
break and then everything worked great!  I guess I can live with the 30
second commercial at the beginning of the recording.

I hope this will help others who run into the same situation.
