Setup -> TV Settings -> Recording Profiles (more of less... this is from memory)

What you describe is by design.  Myth handles setting up the ivtv
parameters itself, so you set up what you want for LiveTV (720x480)
and other recording profiles, and regardless of what's done with
v4l2-ctl outside of Myth, it will set it back to your preferred
resolution.
