Make distclean.

But that really only cleans out the workspace where you have downloaded 
the svn tree (I presume you pull all three parts of trunk at once).
Make distclean or make clean are used to clean out a prior build attempt 
(say you change the configuration).

Make install will of course install the new versions in place of the 
older versions. (if you watch the process you will see the 'cp myth....' 
lines.)

That only fails, leaving an older version in place, if you compile the 
new version with fewer options and really only affects mythplugins. At 
least as far as I can tell, myth replaces all of the mythwhatever 
programs in  /usr/local/bin...

Remember that you must make and make install mythtv before making the 
plugins and themes.
