Ah OK I didn't know you was re-encoding the files. If a re-encode is 
needed then all the profiles encode the audio to AC3 for maximum 
compatibility in both ntsc and pal countries.

Since it works for most people I would be looking at trying other 
versions of the two programs being used which are ffmpeg and mplex.
