You can load the cut list in edit mode and then modify it as needed.

you could use the cut list with 0.19's lossless transcode to create a
clean mpeg file to convert to DVD compat mpeg2.

I believe mythtranscode run from the command line allows one to export
a cut list, I don't remember in what format though.

It's being worked on in SVN, so hopefully 0.20 will have a properly
functioning, completely internal DVD master tool!
