Here's my Mythburn conf:

Using the gui (I use Gnome) on my fedora box , I ran projectx from a terminal, found the menu item for saving settings and closed the application.  Then I moved this file to the temp folder.
cp /home/mythtv/X.ini /usr/share/mythburn/temp/
I've confirmed the location of each of the folders, and user permissions.  I've chown'd the entire /user/share/mythtvburn/ folder as 'apache.apache' for permissions sake.

I have 19Gb space on the hard disc.
On the Mythburn page, the only options I have selected are 'PAL' format, 'make ISO image', and 'show debug information'.
The command given by the debug is:

If you run the command at a command line from anywhere except the /usr/share/mythburn/temp/ folder, you'll see a log file like this:

The video file is a BBC2 recording of one minute.  So if I then go to /usr/share/mythburn/temp and try the mplex command:

It's because I used a video clip shorter then it requires a frame to use as an image.  I changed sample recordings to a three minute clip and the process worked fine for me from Mythweb.
I think the first place that you could go wrong is when using the ./install.sh script - it asks you what user you are using to run mythfrontend, but what it wants to know is your webuser.  As soon as I changed my config file from 'mythtv' to 'apache' I could get the mythburn to work - at a cost of log files no longer appearing on the mythburn web page (I must have mucked that up somehow).
One last thing, I cannot get mythburn to produce a DVD with animated menu's.  If I select the tick box, I get an error in my mythburn.log file that looks like this:
