Ok, first I tried this with a .iso which gave the following result:
mythtv at blackadder /media/movies $ mythcommflag --video Die\ Another\ Day.iso

Notice the 164%!!!! So I guess even the mythcommflag program has the
same problem as the frontend!

Also it didn't fix the problems.
