That sounds like a bug from the installer. While the installer doesn't
(yet!) care about going online and updating the packages from other
repos, it shouldn't create double installs. This only happens when the
installer gets half-way killed in one way or another or you found a
new anaconda bug.
Using anaconda (the CD installs) goes as follows:
o CD in
o Upgrade
o CD out
o Fix the depsolver's config files, e.g. have it point to a decent
update mirror and the 3rd party repos you need (depsolver=yum/smart/apt).
o Let the depsolver upgrade the rest of your system.

did you point apt's sources to use the FC4 repo? and apt-get update
before doing anything else?
