I have the exact problem.  Not sure why it happens, but I simply added
two "dummy" commands (two "Exit" commands sent to my satellite receiver)
to my script and it seems to work okay now.  My channel changer script
works perfectly from the command-line, but seems to lag from within
MythTV.

Somebody mentioned using "nice" to increase the priority to the channel
changing command (irsend, in my case) but I didn't figure out how to
formulate the command-line to do that.
