Depending on the distribution, you can  go to /etc/inittab and 
deactivate that console.
Should look something like...

5:2345:respawn:/sbin/agetty 38400 tty5
6:2345:respawn:/sbin/agetty 38400 tty6

Just put a hash/pound in from of that the terminals you don't want like so:

5:2345:respawn:/sbin/agetty 38400 tty5
#6:2345:respawn:/sbin/agetty 38400 tty6

Reboot, that's all there is to it.
