I'm seeing a similar thing, though in my case it is complaining about 
the mpa file. I'm trying to do 4 episodes of a show, and it does seem to 
be going on to the 2nd episode normally. Output:

As you can see, 2 minutes is nowhere near enough for the first episode 
(around 1 hour long). The 2nd episode is still going and I'll let it run 
to see what happens.
