If you do automatic transcoding, doesn't it do that?  If so, I wouldn't 
recommend it, anyway, as I have found the commercial flagging only 
marginally effective on certain stations.  Here is what I do, which is a 
little more work than what you want:

If it is a movie, I spend 5 minutes or so editing the movie using the 
"E" key while viewing.  I load the commercial detection with "Z", then 
skip from cut-point to cut-point making sure they are correctly 
positioned.  Some stations require repositioning or deletion of certain 
cut-points.  When I am done, I exit out with "ESC".  At this point, you 
can either watch with absolutely no commercials or actually transcode, 
which will remove the commercials entirely.  I do this on some bigger 
movies that I won't be watching for a little while.  Can save up to 1 GB 
of space on 4 hour movies (this is with MPEG-4).  Just make sure your 
transcoding settings are as high as your highest quality that you record 
with.
