No don't do that.

Copy the menu files to a subdirectory under you themes directory
called "Mymenus" or something like that.  Then you can go into the
myth setup and select you new menus as a menu theme.

This way the next time you install a myth upgrade it doesn't overwrite
your changes.  Plus you can tar bzip them and share them with others.
