The only danger you face in doing this is if someone releases an ebuild to 
the portage tree and you "accidentally" install it on top of your old one 
and delete all your settings... not very likely!

If you want convenience, then make yourself an ebuild script - there's 
extensive docs on the gentoo site and your portage tree should be full of 
examples (they're essentially just BASH scripts with a load of predefined 
variables). This way you won't need to keep manually recompiling things, 
you can just re-emerge your custom ebuild whenever you recompile a new 
kernel or whatever. If you don't upgrade your kernel often, you'd be better 
off just doing a manual module install, gentoo really doesn't mind that much.
