Cutting everything and merging it into one video and one audio stream is (so
far) manual.  If you only cut out one contiguous chunk, you can do that from the
command line (but it WILL pop up the GUI anyway...)  It may be possible to feed
it a complete cutlist, I haven't investigated that yet.
