If that doesn't work, try demultiplexing the file, and remultiplexing.  For an
example of how to do this, see the MythTV docs, there is a script in there that
does this to take ivtv MPEG-2 and remuxes to DVD-compliant.  The command line
arguments will be slightly different potentially for the remultiplexing 
part of it, but it will be nearly identical.
