You will want to double-check the cutlist when you use Z to import the
flags - it's almost never 100% accurate, and will occasionally
completely miss commercials, or block out portions of the show you
wanted to watch.

Anyway, the transcode should be relatively fast (about 30-60 seconds on
my 2.4Ghz p4) if you have things set up properly.  Make sure that your
transcode profiles use the same kind of encoding (mpeg4 or rtjpeg) that
your originals do, or the files will be completely reencoded, rather
than just having the commercials cut out.

And yes, this process will completely remove the cut portions of the
file, leaving you with a smaller file.
