I don't recall exactly what is needed, but I think you need something like:
  ./configure --prefix=/usr
  qmake PREFIX=/usr
It's the qmake part that people forget or just don't know about.
I'm not even sure if this is correct, there is talk about this in the
archives a while back.
It's a known problem, but since the only people that need to change the
prefix are people making distribution packages there hasn't been much
incentive to fix it. I personally thought one of the people making
packages would fix it, but it hasn't happened yet.
